Here are a few fun ones:
Probably my all-time favourite so far:
Why Self-Discovery is not what you think it is (NSFW at all!)
Whites of Their Eyes - that's just one example, many of those are really good, such as the one about drawing pentagrams in the air. Another good one about A Bunch of Rocks. Also, hover your mouse over the comic strip for a few seconds.

Sinfest is a great, great comic with deep philosophical undertones and often references Buddhist practice with what appears to be a deep understanding.
there are also a few comics devoted directly to nondualism.
mojo comics are pretty funny.

Saturday Morning Breakfast Cereal Comics
A very nice comic, mostly about science and often philosophy.

Alright, time for a little criticism here :-)
First of all, Oglaf (linked in the first post), is a quite funny webcomic, first of all you have to be confortable with anything NSFW, but if you are alright with that, there is only one major problem with this webcomic, it only updates weekly, which is not so infrequent(it's only really a problem when it goes in long storylines). Overall, it's a really funny webcomic.
XKCD (also on first post), is also quite funny, but most of the time the comic is a reference to something that's happening, happened, a running joke, etc. Usually it needs some context, generally nerdy context, but if you have it, it's quite good.
Sinfest (second post) was a nice neverending-story with a good character development and some messages sometimes. But now it's different... it would be more apropriate to call it Feministfest. Some months ago the author started posting comics with feminist messages and that's ok, but now it's pretty much every comic, and I think it started to be in an annoying and obsessive way.
Saturday Morning Breakfast Cereal (third post), is usually somewhat funny, a while back I unsubscribed from its RSS due to the consistent bad quality I was getting. Looking at these last comics now, the quality it's way better, the only problem I could find it's that the author constantly reuses the same themes (which can get tiring in a daily strip if you see it over some months).
Some comics I currently read that I can recommend:

http://www.phdcomics.com/comics.php webcomic about studying for a phd
http://www.emcarroll.com/comic/ she almost never posts, but has an amazing art and story you just gotta check out
http://www.viruscomix.com/subnormality.html webcomic with huge walls of text, usually pretty introspective, quality and content varies

In the end I got off track of the thread, the only sort of spiritual-oriented webcomic I added was Subnormality.
While it is not a webcomic itself, I subscribed to http://www.reddit.com/r/laughingbuddha 's RSS
It is updated quite infrequently, and since it's submitted by the community the quality can be quite random

that one's lovely! Both from the outside (so many grown-up people act like six-year-olds with a couple of decades worth of experience which they never tire to announce) and from the inside (propping up facades to satisfy expectations; The creepy sense of being an imposter, because everybody seems to be real, only oneself is a hollow shell...)
Why do you call it "anti-Buddhist"? Is it because of the little person holding up the masks?

Subnormality is tight, love that comic... I still love Sinfest, but I definitely see where you're coming from. It used to have more of an edge, I think that after the monique "feminist awakening" storyline, it sort of got more rounded-out and soft. It's probably pretty hard to write a comic for 11 years every single day and keep it fresh. I appreciate his treatment of Buddha in relation to the other spiritual entities though, especially the Devil, God, and the Eternal Dragon. Especially with God as the "Puppet Master"... hahaha. Very astute.
